Funny enough, the answer is quite simple: just create a page with the same slug as the custom post type, and then the breadcrumb navigation in NAVXT needs to be changed to select that newly create pages as "parent". The only downside is that when you go back into editing the custom post type, it won't let you save it as types seems to run a check asto whether the slug already exists (WordPress can be fooled, on the other hand). In types you need to change the slug, go to the page change the slug, go to types, change the slug back to what it was, go to the page and change the slug back to what it was…
