Hassan, Please check this:
1) replace the "my-custom-post-type" with your specific post type slug
2) replace the shortcode [wpv-taxonomy-post-count] with [my-taxonomy-posts-count post_type="my-custom-post-type"]
I have test it in my localhost, it works for me, Please let me know if you need assistance to do it
